I tried everything I could find on the internet: adding Shortcut to Startup folder, Registry entry in Run folder, setting the shortcut to Run as Admin, adding it to the Startup list through another application.

It won't remove your skins, it will just update the rainmeter installation. It didn't help. I solved it, though. Well, it's a workaround, but at least it works now. It seems that Windows refuses to start an application automatically if admin rights are checked in Compatibility tab. I did what jsmorley suggested thanks , but with some extra googling, as it didn't work on the first try.
This is what I did and now it finally starts properly. Basically, I just had to add what's in 2nd step. I'm a little surprised you need to run Rainmeter as Administrator to change this setting: 1. You do not have the required permissions to view the files attached to this post.
